It should be OK for u to apply for NJU Astro. No problem, exactly.
The Astro Dept. students have most of their classes together with DII (Dept. of Intensive Instruction of Science and Art, or Qiang Hua Bu in pinyin) . During the first two years, they have primarily fundamental classes ,as you mentioned.
During grade 3 and 4, classes are mostly specialized.
However, don't expect too much of NJU Astro, especially the undergraduate department. PKU astro have its advantages, in its emphasis in astrophysics courses, and in its attending on its students.

感觉北大的还是要强一些。。。。。。尤其是天体物理方面。但北大的实测和数据处理不如南大，或者说北大似乎完全没有天文数据处理的相关课程。
最重要的，北大的天文系人比较少，所以机会比较多：）

方向不大一样吧，个人还是更喜欢南大的天文系的，北大天文系也是很不错的。

有个严重的问题，不管我多么喜欢天文，北京大学物理学院和南京大学天文系，在内蒙古自治区，一个人都不招。这样我只有两条路，一是考状元，这样可以随便挑；二是先进了北大或南大，再转系。以我目前的水平，状元没希望，进南大问题不大，进北大有点希望，但相当渺茫。还是争取进北大吧。
