You can do it both way. NINA's automatic meridian flip works on her own and have nothing to do with settings in the controller, if you're doing imaging sequence you should configure NINA to do flips. But OnStep is capable of doing automatic meridian flips on his own (without need for sequencer or any computer software), if this option is enabled and when past meridian limit has been reached, which is by default 8 degrees past meridian for OnStep 4.x or 15 degrees for OnStepX. Ofc, all these settins can be changed by SWS, Android app or SHC. Just recently I tested this in production and everything worked flawlessly.
